General Flagg summons the Joes to test the security around the new Relay Star satellite, only to see Cobra use the MASS Device to steal it from within its silo, and Duke is captured in the maneuver. As Cobra demonstrates MASS to the world by beaming away the Eiffel Tower, Duke awakens in Cobra's slave pens; the Joes fight through a Cobra ambush to find Dr. Vandermeer, whose knowledge Cobra used to invent MASS, and Duke faces a slave giant in Cobra's Arena of Sport.

After Cobra Commander captures the Soviet Army and demands that the world's leaders meet on Tanu Island, he resumes his game, but Duke escapes, giving Selena his ring. Snake Eyes is separated from Scarlett's team when they are ambushed by Major Bludd, and Duke is brought back to Headquarters injured and unable to remember the location of the Cobra temple.

| Plot: Maj. Bludd spares the radioactive Snake Eyes, who trudges through the arctic with the crystals and frees a trapped wolf, and Torpedo leads a mission to recover the second catalytic element from the ocean floor. Maj. Bludd returns with the rest of the crystals and Snake Eyes is rescued by a blind man, while a Cobra ambush on Torpedo's team is interrupted by giant tubeworms. After the worms are repelled and both teams depart with the second element, the Joes fail to destroy the Relay Star using a killer satellite, and Snake Eyes returns to Headquarters with the crystals only to find that their canister is a bomb.

Selena sabotages MASS to prevent the destruction of New York, but Destro retrieves part of the third element despite Joe reinforcements. The Joes board his helicarrier and secure the meteorite, but Destro escapes with some of the element and Scarlett as a hostage, only to have Scarlett fuse their aircraft's controls with one of her arrows.

| Plot: Destro stabilizes his craft and makes a slave of Scarlett, who quickly befriends Ramar and Selena; Destro takes control of Cobra's operations and, himself failing to secure the world's surrender, makes another attempt to destroy New York. The Joes stop him with a beam from their MASS Device, but Destro is able to put down Scarlett and Selena's slave revolt. With Doc's help, Duke finally remembers giving Selena his ring, whose homing device allows the Joes to MASS out for an assault. They climb the mountain to Cobra's temple, free the slaves, destroy the MASS Device, and capture Cobra's leaders (except for Destro).

| Plot: As Mutt uses his SkyStriker engines to dry up Cobra's creeper vines, Duke and Snake Eyes send a message to Headquarters warning of Cobra's plans to attack Washington, D.C., allowing the Joes to prepare energy mirrors to deflect the Weather Dominator's attacks. Roadblock stays behind to allow Flint and Mutt to escape in a makeshift gyrocopter, and hailstones destroy most of the Joes' energy mirrors in D.C. Reflected energy from the remaining mirrors sends the Weather Dominator into orbit where it splits into three parts, and Flint and Mutt meet Shipwreck in a Cobra-occupied town and travel into the desert with him, where Mutt is lost in a sandstorm.

| Plot: Mutt, Junkyard, and Rip Cord are kidnapped by Cobra during a parachute jump and used to test Dr. Lucifer's animal mind-control device. Cobra Commander uses the device to send Junkyard on a hunt after Mutt, blockades world energy sources with wild animals, and demands the release of Dr. Lucifer's beloved, Prof. Attila. Scarlett poses as Attila but is quickly caught, but the captured Joes are rescued by Spirit and Snake-Eyes. They destroy the device while Flint leads an assault on Lucifer's castle, and Dr. Lucifer is taken to prison.

Awake from his coma, Duke reveals that Dusty's defection was a ruse to trick to pawn off the unstable armor formula on Cobra.

| Plot: Firefly is tracked after stealing a formula and ingredients for a love-potion perfume, and Flint and Lady Jaye follow him and surmise Cobra's plan to marry off the Baroness to a shipping tycoon. They infiltrate the bachelor's yacht and interrupt the Baroness's advances. Additional interference from Destro and various partygoers causes the perfume to be knocked overboard where Joe and Cobra forces fail to recover it.

Slaughter is delayed by the monster long enough to be re-captured, but he destroys his DNA pod before Serpentor is created.

| Plot: Serpentor asserts his dominance over Cobra's leaders and accepts a challenge from Sgt. Slaughter, resulting in a fight across the Terror Drome that is interrupted when Cobra Commander sends BATs to destroy them both. The diversion allows the Joes to escape with Slaughter and report to Headquarters, but Serpentor quickly sends Cobra forces to successfully capture Washington, D.C. The Joes counterattack and retake the city when Cobra's forces run out of ammunition and fuel; during the evacuation, Cobra Commander convinces Serpentor to keep him around as a scapegoat.

| Plot: As Cobra plants a typhoon-causing vortex cone at the Panama Canal, Flint and Lady Jaye infiltrate the local Cobra base, with Lady Jaye initially disguised as the Baroness. They return to Headquarters with unreadable data on the vortex cone but are later captured by Destro while leading a Joe attack on Cobra's undersea base. They escape in time to help Wet-Suit disarm the vortex cone, whereupon the base is destroyed and its troops are captured.

The Joes are ambushed in the course of their investigation, but Leatherneck brings down Cobra's transport plane, foiling their plan.

| Plot: Cobra attacks a Joe Battle Platform whose robot subs are trying to retrieve a downed space probe containing antimatter; Zarana then poses as a computer specialist to steal the subs' control codes from Joe Headquarters. When she develops feelings for Mainframe, Zartan attacks the Joes' diner to hurry her mission, and she reprograms the subs for Cobra. As Mainframe recovers from her attack, the robot subs chew through the hull of the USS Flagg, but not before it shoots down Cobra's helicarrier, and the two collide and sink to the bottom of the ocean.

Driven off by an EMP device, Hawk recruits volunteers for an unauthorized mission to steal the USS Constitution and stop Latimer before he reaches the Atlantic Fleet. They board the Montana and disable its defenses, allowing the fleet to destroy Latimer's ship.

| Plot: Secret agent Matthew Burke seizes a deadly nerve gas from Dr. Mindbender, and a small team of Joes is assigned to deliver it to the Rocky Mountain Chemical Weapons Arsenal for safe keeping. Cobra learns of the mission and attacks, briefly capturing Burke and the Joes. The chemical is ultimately lost but is revealed to be a decoy, the genuine article having been delivered the day before. Burke takes full credit for the successful "single-handed" delivery of the chemical.

As Falcon is sent to be trained by Sgt. Slaughter, Roadblock's unit stages a failed escape attempt, but Roadblock makes it out of the ice dome with the help of the mutated Commander.
